[Seqinr-forum] Question about Ks Ka calculation

hello

I'm using SeqinR for Ks calculation of pairwise aligned sequences.
and I found Kaks_calculator2.0 from
http://code.google.com/p/kaks-calculator/  and re-check the result of SeqinR
However the results were quite different even though I supplied the same
reversed aligned sequences.
I noted the SeqinR applied LWL85 model for calculation and I also
implemented LWL model in  Kaks_calculator2.0.
Anybody experienced same problem?
