Hi Paul,
Thanks for your interest in genoPlotR. I see you're working in Peer Bork's group, was genoPlotR pointed to you by Jens? He is an author of genoPlotR, and a former student of mine. In any case say hi to him!
I am currently on vacation and don't much have time to investigate the matter very far. I'll come back to you with a more complete answer (if need be) in August when I'm back at my desk. In short and from the top of my head, it's not very easily done, although it is on my todo list. The way I implemented it, grobs are plotted one after the other, they are not all gathered and then plotted in one go. It shouldn't be too hard to hack the code to save some of the grobs at some point, though. You can try and ask Jens, he might remember how things are organized in my code.
About viewports, I recommend consulting Paul Murray's excellent book, R Graphics.
