Hi there,
damn, the package build on R-Forge is screwed again.
OK, you'll have to do without gengraph. Not to worry though. Just plot the histogram of the pairwise similarities (use propShared); or a tree based on basic euclidean distances (e.g. nj(dist(truenames(x))) ).
I am pretty sure your problem comes from zero variance in a least one cluster.

thank you very much for your quick reply. Sorry, I took the read of 5
PCs retained. The second eigenvalue is almost zero. But both clusters
have different mitotypes, so it is not my case. I've tryed to download
the devel version of adegenet for testing gengraph (>Installing
package(s) into ‘C:/Users/Jose Manuel/Documents/R/win-library/2.15’),
but I've got:
(as ‘lib’ is unspecified)

package ‘adegenet’ is not available (for R version 2.15.1)
So, is there another explanation?
