Dear Consuelo,
you can convert DNA sequences to SNPs using DNAbin2genind (see corresponding manpage and tutorial online). Population information can be provided using 'pop' or in DNAbin2genind.

I have a question related to mtDNA. I've been able to import my data, using ape and read.dna(). It is a fasta file. My doubt is, how can I add the population information now?
