Hi guys,
Sorry for my late reply, but I have not had time to carry out your 
suggested tests.
First of all, it is a bit hard for me to give you a reproducible example 
(the problem arises when binning real data and I have not written a 
self-contained example yet). Even so, it appears only with a certain 
choice of the bin structure. On top of that, if I use ggplot2+CairoPDF 
instead of ggplot2+tikzDevice, the generated plots look identical.
Then, I should add that on my system (ubuntu 10.04) R has just been 
upgraded 2.11--->2.12 and I know that this may lead to the necessity to 
rebuild some packages (let me double check).
As to your question about pgfSweave, well...I do not know. At least I am 
not calling it explicitly (I just generate stand-alone pdf plots with 
tikzDevice).
